i'm going to let you in on a couple priceless tips for building a new computer...
when you get a new mobo, chances are that you have a sh*t-load of new crap to go w/ it. The ram has changed, the vid card changed, the cpu changed, the soundcard (or chip) changed, ect... windows creates your some of your registry and a lot of other settings based off of these specs, as do other programs. So when you get a new mobo, even if you keep all your other hardware, reformat and reinstall windows (make sure you back up all your crap beforehand of course)

im guessing your problem has to do w/ master/slave settings, double check your dont have 2 masters
