I've typically had good luch with the Xilisoft encoding software, so you might want to give one of their products a try. Xilisoft have a lot of packages so they probably have a package that offers direct support for the Zen hardware with profiles for optimal resolution and bitrates etc.
Really though, I find myself using a variety of software when messing with video. Depending on what I want from the end-product different software produces better results. I don't have Zen, but I am regularly making stuff for DVDs, PSP and just plain DivX/XviD encoded .AVI files.
I *think* Creative Zens support MP3s & WMAs (& WAVs). Most audio/video encoding software supports these formats (few are freeware though).
As Westy says, Xilisoft's encoding software is always a good bet for audio & video. STOIK is OK for WMA, dbPowerAmp Audio Converter's excellent (easily the best) for audio conversion, but there are plenty of other encoders out there... Total Video Converter, Color7 Video Converter, Aone Ultra Video Converter, Advanced X Video Converter, Acoustica Audio Converter and plenty others. I've used them all before, but I can't really remember the pros and cons of each. I'd say either Xilisoft audio & video converters, or dbPowerAmp & maybe Total Video Converter (that's not bad at all).
